A protein sequence motif, or pattern, can be broadly defined as a set of conserved amino acid residues that are important for protein function and are located within a certain distance from each other. These motifs often can provide some clues to the functions of otherwise uncharacterised proteins.
Aligning multiple protein sequences Click on the Align link in the header bar to align two or more protein sequences with the Clustal Omega program. Enter either protein sequences in FASTA format or UniProt identifiers (as above) into the form field. Click the Run Align button.
The sequence logo displays the information content of all positions in an alignment as residues or nucleotides stacked on top of each other (see figure 20.8). The sequence logo provides a far more detailed view of the entire alignment than a simple consensus sequence.
Each logo consists of stacks of symbols, one stack for each position in the sequence. The overall height of the stack is proportional to the information content at that position, while the height of symbols within the stack indicates the relative frequency of each amino or nucleic acid at that position.
The sequence of a protein is usually notated as a string of letters, ing to the order of the amino acids from the amino-terminal to the carboxyl-terminal of the protein. Either a single or three-letter code may be used to represent each amino acid in the sequence.
Alignments are a powerful way to compare related DNA or protein sequences. They can be used to capture various facts about the sequences aligned, such as common evolutionary descent or common structural function.
To create sequence logos, related DNA, RNA or protein sequences, or DNA sequences that have common conserved binding sites, are aligned so that the most conserved parts create good alignments. A sequence logo can then be created from the conserved multiple sequence alignment.
The instructions stored within DNA are read and processed by a cell in two steps: transcription and translation. Each of these steps is a separate biochemical process involving multiple molecules. During transcription, a portion of the cells DNA serves as a template for creation of an RNA molecule.
