and Im gonna show you something neither I dont necessarily always do but what you what is possible is that you can refine the ste and estimates the cue path users so I said that automatically estimates the image type and in this case its got a write as being H tab but the steam vectors then that it uses or simply defaults and so these steam vectors are essentially characterizations of what color blue the hematoxylin is and what color with brown the da p is and because those are simply defaults theres no reason to believe that theyre necessarily going to be appropriate for your images or indeed for this image i can digitally separate the stands as we saw before just by typing in the number two for hematoxylin and three four for adapt and dont entirely relate to the colors we see there but it does seem to give some kind of reasonable stain separation as well and so we may be able to just run the analysis using these defaults and it may be okay we dont want to over interpret the ac

To create a stack from multiple individual images go to Image - Stacks - Images to Stack. An options window will open.
Overlay Images in ImageJ Open the images in ImageJ. Adjust the contrast if neceesary: Image/Adjust/BrightnessConstrast. Change or check all Images are in 8-bit format. Image/Color/Merge Channels and the Merge Channels box will appear.

All Answers (6) In FIJI you can go to Image - Stacks - Tools - Concatenate and order your open files into a single, T-stacked file. Here is a macro I wrote for lif multi-position XYZT stacks, but it should work with your data too.
Combining stacks Just open each image stack separately, then run Image Stack Merge Channels, assigning each image stack to the desired channel. The result will be a composite of each respective plane.
Merging multi-channel images This can be done with Image Stacks Tools Deinterleave and entering the number of channels in the dialog (typically 2). You can also choose to check a box for whether or not the source stacks should be kept. The two stacks can then be merged via: Image Color RGB merge.
