De novo assembly is a method for constructing genomes from a large number of (short- or long-) DNA fragments, with no a priori knowledge of the correct sequence or order of those fragments.
De novo sequencing refers to sequencing a novel genome where there is no reference sequence available for alignment. Sequence reads are assembled as contigs, and the coverage quality of de novo sequence data depends on the size and continuity of the contigs (ie, the number of gaps in the data).
Both HGAP and PBJelly are applicable for bacterial-sized genomes and MHAP is used in eukaryotic-sized genomes. HGAP has a higher assembly quality and the ability to resolve repetitive regions, while MHAP has a higher sensitivity in overlapping processes, as it integrates another software known as Celera Assembly.
To assemble a genome, computer programs typically use data consisting of single and paired reads. Single reads are simply the short sequenced fragments themselves; they can be joined up through overlapping regions into a continuous sequence known as a contig.
It takes 2-3 weeks for the laboratory to extract your DNA from your kit, purify it, and perform quality control testing, and then 8-9 weeks for your DNA to be fully sequenced and analyzed. When the laboratory is very busy, processing times may be extended by up to 4 additional weeks.
A high quality genome assembly is expected to contain a higher number of complete and single copy BUSCO genes (CS) and a lower number of missing (M) or fragmented (F) BUSCO genes [8].
