For C64 there are quite a few usable file types: PRG, P00, T64, TAP, D64, G41, G64, and CRT. The majority of my roms are D64s as thats my preferred format - those are disk images.
The *. P00 format is a flexible file format, that is able to support all common types of C64 files. As it has a magic constant at the head of the file it also enables the emulator to make sure that no invalid files are used. This makes it the recommended file format for single files.
With the C64 (also usable for the VIC-20, C128 and Plus/4) the format 5.25 DD (although the 1S and HD formats are applicable, too) are used for the disk drives Commodore 1541, 1570 and 1571.
The cartridge system implemented in the C64 provides an easy way to hook 8 or 16 kB of ROM into the computers address space: This allows for applications and games up to 16 kB, or BASIC expansions up to 8 kB in size and appearing to the CPU along with the built-in BASIC ROM.
The CRT Format is an artificial cartridge format for emulator usage originally introduced by CCS64. It divides cartridges often into CHIP data chunks a C64 or other 8bit Commodore computer usually sees at defined memory areas.
