Whole genome sequencing has been widely used in SNP identification and analysis. Typically, hundreds of thousands of SNPs are identified through genome-wide comparison between a targeted genotype and the reference genome. These SNPs might be useful in developing large-scale, genotyping-based breeding selection tools.
By targeting SNPs contained in both coding and non-coding areas of the genome, we are able to identify genetic differences and characterize genome-wide patterns of variation among individuals, populations and species.
SNP (pronounced snip) stands for Single Nucleotide Polymorphism. SNPs are single-nucleotide substitutions of one base for another. Each SNP location in the genome can have up to four versions: one for each nucleotide, A, C, G, and T.
There are three different types of SNPs: Chronic Condition SNP (C-SNP) Dual Eligible SNP (D-SNP) Institutional SNP (I-SNP)
An example of an SNP is the substitution of a C for a G in the nucleotide sequence AACGAT, thereby producing the sequence AACCAT. The DNA of humans may contain many SNPs, since these variations occur at a rate of one in every 100300 nucleotides in the human genome.
The two primary advantages for SNPs include (a) potential ability to work well on degraded DNA because a small target region can be amplified and (b) lower mutation rates compared to STRs, which could aid kinship testing.
Most commonly, SNPs are found in the DNA between genes. They can act as biological markers, helping scientists locate genes that are associated with disease. When SNPs occur within a gene or in a regulatory region near a gene, they may play a more direct role in disease by affecting the genes function.
Through genome-wide association studies, individual SNPs are identified that account for only a small percentage of disease risk. Together, large numbers of SNPs across the genome can help determine the overall risk of developing a disease or responding to particular drugs.
