SNP Detection with a Reference Genome. As with other high throughput sequencing analyses, the workflow begins with fragmented DNA from a tissue. The fragments are sequenced and then mapped to the reference without the requirement of perfect match at each location. SNP detection begins after mapping.
Most commonly, SNPs are found in the DNA between genes. They can act as biological markers, helping scientists locate genes that are associated with disease. When SNPs occur within a gene or in a regulatory region near a gene, they may play a more direct role in disease by affecting the genes function.
SNPs, as distinguished from the term mutation, exist at a frequency of 1% or higher in the human population. SNPs are single nucleotides (A [adenine], T [thymine], C [cytosine], and G [guanine]), with differences in DNA sequences both within and among populations.
When SNPs occur within a gene or in a regulatory region near a gene, they may play a more direct role in disease by affecting the genes function. Most SNPs have no effect on health or development. Some of these genetic differences, however, have proven to be very important in the study of human health.
RNAseq is a directed way to find thousands of SNPs in genes involved in a specific quantitative trait (Modesto et al. 2022). These SNPs can be located in coding regions and may be synonymous or non-synonymous substitutions, affecting or not the functioning of proteins respectively (Zhao et al.
For human sequences, the Sequence Viewer search function can be used to search for reference SNPs (e.g. rs4970989) from the NCBI SNP database. If the SNP is found in the assembly/molecule, the view moves to the vicinity of the SNP and a marker is automatically added at the SNP position.
SNP genotyping detection techniques include sequencing, qPCR, chip detection, and various novel PCR or qPCR based technologies, such as amplification refractory mutation system PCR (ARMS-PCR), andkompetitive allele-specific PCR (KASP).
Single nucleotide polymorphisms (SNPs) may act as biological markers, as they can relate to the genes that are associated with various complex diseases such as heart diseases, diabetes, cancer, schizophrenia, blood pressure, migraine, and Alzheimer.
