A certificate chain is an ordered list of certificates, containing an SSL/TLS Certificate and Certificate Authority (CA) Certificates, that enable the receiver to verify that the sender and all CAs are trustworthy.
Resolving The Problem You may need to recreate the keystore with keytool using the genkey option and re-import your application certificates if you are missing any components of the certificate chain.
Certificate chain (or Chain of Trust) is made up of a list of certificates that start from a servers certificate and terminate with the root certificate. If your servers certificate is to be trusted, its signature has to be traceable back to its root CA.
You can create a certificate bundle by opening a plain text editor (notepad, gedit, etc) and pasting in the text of the root certificate and the text of the intermediate certificate. The order they go in depends on the type of server you are running.
So the server certificate would have to come first, then the certificate of the intermediate CA signing server certificate, then the certificate of the intermediate CA signing the certificate of the first CA and so on. Basically, the certificate chain in reverse order, starting with the server certificate.
To combine them, simply copy the contents inside of the root certificate and paste it into a new line at the bottom of the intermediate certificate file. Once this is done, click File - Save As and save this new bundle file and ensure to add . crt without the quotes at the end of the new filename.
An SSL Certificate Chain links your intermediate certificate(s) to the trusted root certificate.When using a certificate chain, the SSL certificates in the chain must be listed in the following order: ilom. cer. intermediate. cer(s) root. trustedCA. cer.

TL;DR The certificate chain starts with your certificat followed by an intermediate one or by root CA certificate. Issuer of any certificate in chain should be equal to Subject of next one up to root CA certificate where Subject equals to Issuer.
