What if you copy an unencrypted file into an encrypted folder? EFS encrypts the file. What if you move an unencrypted file into an encrypted folder? The file remains unencrypted.
As a general statement, you should just be able to copy the files directly, and they will be encrypted in the on-disk container automagically. With the USB plugged in run this so we get a better idea of your layout (may need sudo).
