After opening the workbook, go to the Data tab and select Workbook Links in the Queries Connections group, and then update the links only from the sources that you need.
They only way I can find is to go to data, click on edit links, and then click update link on ever single workbook that is linked, which could be many.

Click any cell in the range or table that contains the link to the imported text file. On the Data tab, in the Connections group, click Refresh All. To update only the selected data, click Refresh. You can also right-click a cell in the range or table, and then click Refresh.
