If Continuous Effects or Unclassified Effects are negated, they simply no longer apply. If an effect that makes a Chain Link is negated, it resolves without effect.
The answer is yes. There is a difference between negating the activation and negating the effects of cards. "Only once per turn" effects, like "Spellbook of Secrets", may only be activated once per turn, and if the activation is negated you can use them again.
Unless the effect specifically says that you can special summon face down, you can only special summon face up (but you can special summon in defense position if you want).
