While this is an old thread, in SC2 when youre looking at your list of replays there is a button in the upper right corner that looks like a series of folders. Clicking it will open a new Finder window and show you the replay in question (the folder it opens contains all your replays).
In your recent replays folder in game, there is a button to the left called Keep. Pressing this button will move the replay into the Multiplayer tab if it was a ladder or custom game.
Replays are usually stored in the \Maps\Replays folder of StarCraft. Manually saved replays can be seen in this folder. The last played game is automatically saved as LastReplay.
Replays are saved and stored in a special folder called StarCraft II in the users Documents folder.
