Thats probably because you didnt have the setting turned on in your conversion tool. In Acrobat, youll see this option in the Preferences section under General. If that option is not selected, the hyperlinks in your converted files wont work.

To create a hyperlink, click Insert Link. In the Display text box, type the text that people will click on. To link to a web address, type or paste the address in the Address box. Tip: If you dont need display text thats friendlier to read than the web address, just type the web address.
Right-click anywhere on the link and, on the shortcut menu, click Edit Hyperlink. In the Edit Hyperlink dialog, select the text in the Text to display box. Type the text you want to use for the link, and then click OK.
Below the File name box, there is a box that says Save as type. Clicking on this box brings up a menu of conversion options. Select the option that says PDF. Then, select the Save button in the top left corner. Once you hit save, the document saves as a PDF with accessible hyperlinks.
