The steps are simple: Using ggplot2, create a plot with your full data set in grey. Create a new data frame that has been subset to only include the data which you would like to highlight. Add the highlighted data on to your plot created in step 1. Set the color to something other than grey. Celebrate!
The function col= gives particular points a specific color. For example, col=blue would give the plot points the color blue. One can explicitly name a color of their choosing (one that is available in the color chart of R). To further distinguish specific plot points, one can use the ifelse function.
To color the points in a scatterplot using ggplot2, we can use colour argument inside geompoint with aes. The color can be passed in multiple ways, one such way is to name the particular color and the other way is to giving a range or using a variable.
It is also possible to change manually point and line colors using the functions : scalecolorbrewer() : to use color palettes from RColorBrewer package.
To add labels at specified points use annotate() with annotate(geom = text, ) or annotate(geom = label, ) . To automatically position non-overlapping text labels see the ggrepel package.
