Wood Glue only works with bare wood. It forms a bond between the wood fibers themselves. So if you stain it you have sealed it and the wood fibers cant bond with each other. If you want to prestain then mask off the area that you will be gluing.

Let water-based stains dry for two to three hours and oil-based stains for four to six hours before applying a polyurethane sealer. The best way to get a smooth finish is to apply the first coat of sealer, let it dry, and then lightly sand the surface with 220-grit sandpaper before applying a second coat.
Next, apply the stain with a clean, lint-free rag or a bristle or foam brush, taking care to keep it out of glue joints. Staining before assembly prevents glue from getting on the wood surface which tends to seal out stains and produce uneven color.
Priming before means you can perfectly coat each nook and crevice to protect it better from the elements. But, during assembly, something will likely be scratched. So painting it after assembly gives the best final result.
