Transcription factor binding motifs (TFBMs) are genomic sequences that specifically bind to transcription factors. The consensus sequence of a TFBM is variable, and there are a number of possible bases at certain positions in the motif, whereas other positions have a fixed base.
Given a set of DNA sequences (promoter region), the motif finding problem is the task of detecting overrepresented motifs as well as conserved motifs from orthologous sequences that are good candidates for being transcription factor binding sites. A large number of algorithms for finding DNA motifs have been developed.
Discovering sequence motifs can lead to a better understanding of transcription regulation, mRNA splicing, and the formation of protein complexes. Further-more, protein motifs can represent the active sites of enzymes or regions involved in protein structure and stability.
The first analysis step downstream of peak calling is motif discovery. Motif discovery is a procedure of finding enriched sets of similar short sequences in a large sequence dataset.
A regulatory motif is a highly conserved sequence of nucleotides that occurs many times throughout the genome and serves some regulatory function. For instance, these motifs might characterize enhancers, promoters, or other genomic elements.
These motifs include helix-turn-helix (HTH), helix-loop-helix (HLH), zinc fingers, and leucine zippers. HTH and HLH are similar in that they both contain two -helices separated by a turn (short) and a loop (long) region. Both of these usually bind as dimers to inverted repeats in the DNA sequence.
Motif finding is described as the problem of discovering of motifs without any prior knowledge of how the motifs look [1].
