In the Tools panel, click and hold the Rectangle tool (or whichever Shape tool is showing in your Tools panel at the moment) to view all the shape tools. Select a tool for the shape you want to draw. In the options bar, choose a Fill color and other options for your shape. These can be changed later.
To apply different attributes to shapes, put each shape on its own layer by selecting the shape and choosing Layer New Shape Layer Via Cut. Or, use the shortcut: Command + Shift + J (Mac) | Control + Shift + J (Win).
Click Rectangular Marquee Tool. On the canvas, hold down the Shift key and left-click and drag the square to the size you want it. Holding down Shift keeps the square shape. Once you have the outline of the square with the Rectangular Marquee tool, fill it, or use Stroke. The Fill option colors the inside of the square.

Thats because you havent actually drawn a line around the rectangle to make the shape. To do that you need to use the Stroke option. Click in the box to choose a color (or gradient, or pattern) for the stroke. Underneath, you need to select a size.
