One issue that did come up a few times involved indexing, which is the process that Spotlight uses to build information about the contents of a specific volume mounted on your Mac.
Open System Preferences Spotlight Privacy, and then drag your drive (or the drive on which Spotlight isnt finding files) into the list of locations that Spotlight shouldnt search. That deletes the old Spotlight index.
Open System Preferences. Open Spotlight and select the Privacy tab. Drag the Macintosh HD drive (startup disk) to the Spotlight window and click OK when prompted. Spotlight will start reindexing the drive. Depending on the drive size it might take a while.
