A motif is a short conserved sequence pattern associated with distinct functions of a protein or DNA. It is often associated with a distinct structural site performing a particular function. A typical motif, such as a Zn-finger motif, is ten to twenty amino acids long.
Conserved domains contain conserved sequence patterns or motifs, which allow for their detection in polypeptide sequences. The distinction between domains and motifs is not sharp, however, especially in the case of short repetitive units.
Conserved sequences are sequences which persist in the genome despite such forces, and have slower rates of mutation than the background mutation rate. Conservation can occur in coding and non-coding nucleic acid sequences.
The basic approach for determining the function of a motif is to study all the sequences that contain the motif (pattern).
Conservation motifs - a novel evolutionary-based classification of proteins.
Nucleotide sequences that are conserved between many different species are called multi-species conserved sequences. For example, there are thousands of DNA segments between humans, rats, and mice that have remained unchanged since the divergence of these three species from their common mammalian ancestor.
First, random initial positions of the motif are selected. Next, a weight matrix is built from those instances. The weight matrix is then used to re-score the positions of the input sequences, to find a new optimal set of instances, and the weight matrix is subsequently updated.
For sequences related by evolution, such as those from the same taxonomic unit, these segments are known as conserved regions. They are likely to be responsible for a particular function or provide a needed structural characteristic.
