Exceeding 500,000 cells per sample is not recommended. Generally, a good starting point is 50,000 cells. Unlike ChIP, ChIC/CUTRUN is very sensitive and does not need millions of cells as starting material. Using too many cells will reduce the yield and, more importantly, the complexity of the library.
CUTRUN works by using the DNA cutting activity of a Protein A fused micrococcal nuclease (MNase) to specifically isolate DNA that is bound by a protein of interest. First, nuclei from tissue or cell culture are isolated using lectin-coated magnetic beads.
For CUTRUN reactions containing 100,000 cells, the expected DNA yield for a CUTRUN reaction ranges from 0.5 to 10 ng per reaction for transcription factors and cofactors, and 1 to 20 ng per reaction for histone modifications.
CUTTag, which is short for Cleavage Under Targets and Tagmentation, is a molecular biology method that researchers use to investigate interactions between proteins and DNA and to identify DNA binding sites for their protein of interest.
