If you're using anything other than a Kindle or the Kindle app, then EPUB is the better format. The only real reason to use MOBI is for compatibility with Amazon's e-reader and app, but otherwise it has no advantages over EPUB, which is a widely accepted format that is much easier to work with.
Amazon has announced the retirement of its proprietary MOBI file format for eBooks, and a transition to the EPUB format for use on Kindle devices and apps. As of August 2022, you will no longer be able to send the MOBI file format to Kindles or the Kindle app using the Send to Kindle service.

MOBI formats can handle complex content, include advanced navigation controls, support indexing and deal with a high degree of compression. For instance, readers can add their own pages, freehand drawings, annotations, highlights, bookmarks, corrections and notes if their devices support it.
Different formats are suitable for different uses. It's a matter of using what's most appropriate for your needs. MOBI is best for Amazon platforms, EPUB is a general use format, and PDF is best for print. Keep all three in mind when you find yourself downloading an ebook.
MOBI and AZW are now outdated. Newer software features on Kindle devices and in the Kindle app will not work for these files. Any MOBI/AZW files already in your library will still exist and will still open, but may not have all features available as mentioned above.

We will officially stop accepting MOBI files for reflowable eBooks on August 1, 2021.
