Overleaf compiles projects using latexmks -cd command-line flag, and compilation is always run from the projects root directory. Note that some latexmk options are not compatible with Overleafin particular, if you set the $previewcontinuousmode or $outputdir options, that may break the preview on Overleaf.
When you click the Recompile button in your Overleaf project you start a process that reads your project files and converts them into a typeset PDF. If you hit a compile timeout error this means the compilation process couldnt complete within the timeout limit for your Overleaf plan.
For manual deletion, the latex editor TeXstudio (and probably its parent TeXmaker as well) contains an option Clean Auxiliary Files in the Tools menu. As advised in other answers, aux file deletion should only be done manually when document no longer needs any further editing.
The Recompile from scratch menu action deletes the generated files and immediately recompiles your project. This button is found by opening the Recompile menu and clicking Recompile from scratch.
Click on the Overleaf menu icon above the file list panel, and set the Compiler setting to LaTeX. Recompile your project. Click on the Logs and output files button next to the Recompile button. Scroll right to the bottom, and click on Other logs and output files.
The easiest way to compile a document is to use the Compile command ( F6 ) or the BuildView command ( F5 ). This runs the latex compiler and, if necessary, bibtex, sometimes several times until a final pdf is produced.
When LaTeX creates your output file, it not only creates a PDF file but also creates other associated files. The most common of these are the log file, which has the extension . log, and the auxiliary file, which has the extension . aux. The log file contains a transcript of the most recent LaTeX run.
