Yes, you must put a period at the end of a sentence, even if the sentence ends with a URL (or email address). If its essential that the link be clickable, make sure that the code that determines the hyperlink destination does not include the final period.
Its generally better to use dashes (-) in the middle of a URL address because they are more search engine-friendly and improve readability compared to dots (.). Dashes are also preferred for SEO purposes as they are considered word separators, while dots can be treated as part of a word.
Adding the dot to the end of the domain name makes it an absolute fully-qualified domain name instead of just a regular fully-qualified domain name, and most browsers treat absolute domain names as being a different domain from the equivalent regular domain name (Im not sure why they do this though).
If you google how to URL encode a comma, youll find things like this. In short, use %2C instead of comma in a URL. That being said, any good URL building library should handle that automatically for you.

Originally I thought I knew the answer to this (uh, the dot at the end means the domain is fully qualified? ). And thats true a fully qualified domain name is a domain with a . at the end!
URLs cannot contain spaces. URL encoding normally replaces a space with a plus (+) sign or with %20.
