Typical problems in Western blotting include non-specific binding and background signals, weak signal and difficulty in detecting lowly expressed proteins, and variability between experiments. These can be addressed by optimizing antibodies, blocking methods, and protocol parameters, and by using internal controls.
It detects viral antigens (proteins usually on the surface of viruses) using antibodies against those proteins. A positive Western blot indicates the presence of viral antigen which very often means live virus in our patient. That patient may have an ongoing viral infection.
PBS (pH 7.4) is usually used in cell culture, rather than TBS (Tris-HCl Buffered Saline). For immunoblotting/staining of phosphorylated proteins, TBS is recommended, since the phosphorus within the PBS interferes with the interaction between phosphorylated proteins and its cognate phosphospecific antibodies.
Step 1: Determine the background-subtracted densities of your protein of interest (PI) and the normalizing control (NC). Step 2: Identify the NC that has the highest density value. Step 3: Divide all the NC values by the highest NC density value to get a relative NC value.
For example, PBS interferes with alkaline phosphatase (AP)-conjugated secondary antibody and in this case, you should use TBS instead. TBS blocking buffers are also the best choice for detecting phosphorylated protein molecules with phospo-specific antibodies.
TBS Tween20 is one of the most commonly used biological buffers for plate based immunoassays and Western blotting. It is isotonic, non-toxic to cells and contains a non-ionic detergent.
TBST buffer is used in Western Blot to wash away non-specific binding on the membrane, this buffer contains 0.1% Tween20. Tween20 is a non-ionic detergent that increases the buffers ability to elute and reduce non-specific binding of antibodies.
Blocking is a very important step of western blotting, as it prevents antibodies from binding to the membrane nonspecifically. Blocking is often made with 5% BSA or nonfat dried milk diluted in TBST to reduce the background. Nonfat dried milk is often preferred as it is inexpensive and widely available.
