The Motif-Finding problem is the problem of finding patterns in sequences of DNA. The methods we analyze compare many DNA strands of equal length and find the most closely-matching sequences of a certain length in each strand.
A motif is a short conserved sequence pattern associated with distinct functions of a protein or DNA. It is often associated with a distinct structural site performing a particular function. A typical motif, such as a Zn-finger motif, is ten to twenty amino acids long.
Motif Enrichment Analysis: find known DNA, RNA or protein motifs that are relatively enriched in the input sequences compared to shuffled version of those sequences or control sequences, or that are enriched in sequences with small values of scores that you can specify with your input sequences.
When youre doing the motif analysis, youre trying to find if theres particular motif enriched in your set of peaks. And these motifs can be things like transcription factors or zinc finger binding proteins. This is useful because it provides you with a sort of validation of your data.
The q-value is similar to a p-value but corrected for multiple testing. Like a p-value, a q-value of 0.01 or less is a reasonable threshold for significance. However, to compute q-values, FIMO has to hold all the matches in memory. When scanning a full genome this can easily require tens of GB of memory.
Transcription factor binding motifs (TFBMs) are genomic sequences that specifically bind to transcription factors. The consensus sequence of a TFBM is variable, and there are a number of possible bases at certain positions in the motif, whereas other positions have a fixed base.
XML data binding is the process of representing information in an XML document as an object in computer memory (deserialization).
Sequence motifs are short, recurring patterns in DNA that are presumed to have a biological function. Often they indicate sequence-specific binding sites for proteins such as nucleases and transcription factors (TF).
