This presentation shows the steps for someone who is interested in finding both the sequence level promoter motifs of yeast genes plus the transcription factors that regulate their expression. If a researcher is interested in ultimately finding networks regulation but first wants to check specific favorite genes of interest, then he can follow these steps. Start by opening the website of Yeastract-- ww.yeastract.com. A window will appear with an introduction to associated tools. Also, several options are given in blue on the left-hand side of the window. These will be used in this tutorial. When clicking on them, theyamp;#39;ll change the color into purple as a reminder to which options have been used. For example, click on Search for TFs, or transcription factors, under Regulatory Associations in the left-hand column of the home page. Now, a window will open where you can type your sequence ID or name, like, for example, cdc24. Click Search to get the transcription factor, TF. You ca

Transcription factor binding motifs (TFBMs) are genomic sequences that specifically bind to transcription factors. The consensus sequence of a TFBM is variable, and there are a number of possible bases at certain positions in the motif, whereas other positions have a fixed base.
A motif is a short conserved sequence pattern associated with distinct functions of a protein or DNA. It is often associated with a distinct structural site performing a particular function. A typical motif, such as a Zn-finger motif, is ten to twenty amino acids long.
Sequence motifs are short, recurring patterns in DNA that are presumed to have a biological function. Often they indicate sequence-specific binding sites for proteins such as nucleases and transcription factors (TF).
A biological motif, broadly speaking, is a pattern found occurring in a set of biological sequences, such as in DNA or protein sequences. A motif could be an exact sequence, such as TGACGTCA , or it could be a degenerate consensus sequence, allowing for ambiguous characters, such as R for A or G .
The various DNA-binding motifs that we have discussed provide structural frameworks from which specific amino acid side chains extend to contact specific base pairs in the DNA.
Specific sequence motifs usually mediate a common function, such as protein-binding or targeting to a particular subcellular location, in a variety of proteins. Due to their short length and high level of sequence variability most motifs cannot be reliably predicted by computational means.
RNA-binding motif (RBM) proteins are a group of loosely related RRM-containing RBPs (Sutherland et al., 2005). Several RBM proteins have been implicated in cardiomyocyte differentiation and myofibrillogenesis. One of the strongest candidates is RBM24.
