Also, several options are given in blue on the left-hand side of the window. These will be used in this tutorial. An ATP-binding motif is a 250-residue sequence within an ATP-binding proteins primary structure. The binding motif is associated with a proteins structure and/or function. ATP is a molecule of energy, and can be a coenzyme, involved in a number of biological reactions.
A motif is a short conserved sequence pattern associated with distinct functions of a protein or DNA. It is often associated with a distinct structural site performing a particular function. A typical motif, such as a Zn-finger motif, is ten to twenty amino acids long.
The motifs which cannot be omitted are bound motifs; those which may be omitted without disturbing the whole causal-chronological course of events are free motifs (Thematics 68).
Usually, interaction with the sugarphosphate backbone of the DNA molecules is nonsequence-specific. The helixturnhelix (HTH) motif is the most common motif found in DNA-binding proteins in both prokaryotes and eukaryotes.
Transcription factor binding motifs (TFBMs) are genomic sequences that specifically bind to transcription factors. The consensus sequence of a TFBM is variable, and there are a number of possible bases at certain positions in the motif, whereas other positions have a fixed base.
RNA-binding motif (RBM) proteins are a group of loosely related RRM-containing RBPs (Sutherland et al., 2005). Several RBM proteins have been implicated in cardiomyocyte differentiation and myofibrillogenesis. One of the strongest candidates is RBM24.
These motifs generally use either helices or sheets to bind to the major groove of DNA; this groove, as we have seen, contains sufficient information to distinguish one DNA sequence from any other.
