A binding motif pair consists of two motifs each derived from one side of the binding protein sequences. The discovery is a directed approach that uses a combination of two data sources: 3-D structures of protein complexes and sequences of interacting proteins.
CTCF binds to the consensus sequence CCGCGNGGNGGCAG (in IUPAC notation). This sequence is defined by 11 zinc finger motifs in its structure. CTCFs binding is disrupted by CpG methylation of the DNA it binds to. On the other hand, CTCF binding may set boundaries for the spreading of DNA methylation.
Regulatory motifs are short nucleotide sequences typically upstream of genes that are used to control the expression of genes, dictating under which conditions a gene will be turned on or off. Direct identification of regulatory elements is more challenging than that of genes.
Sequence motifs are short, recurring patterns in DNA that are presumed to have a biological function. Often they indicate sequence-specific binding sites for proteins such as nucleases and transcription factors (TF).
Although each of these proteins has unique features, most bind to DNA as homodimers or heterodimers and recognize DNA through one of a small number of structural motifs. The common motifs include the helix-turn-helix, the homeodomain, the leucine zipper, the helix-loop-helix, and zinc fingers of several types.
The helixturnhelix (HTH) motif is the most common motif found in DNA-binding proteins in both prokaryotes and eukaryotes. This motif contains about 20 amino acids that form two helices and a short four-residue turn in between (Figure 1a).
Histones are a family of small, positively charged proteins termed H1, H2A, H2B, H3, and H4 (Van Holde, 1988). DNA is negatively charged, due to the phosphate groups in its phosphate-sugar backbone, so histones bind with DNA very tightly. Transcription factor binding motifs (TFBMs) are genomic sequences that specifically bind to transcription factors. The consensus sequence of a TFBM is variable, and there are a number of possible bases at certain positions in the motif, whereas other positions have a fixed base.
